PLEASE NOTE: for this to work you needed to have downloaded the free Mystery Gift which gave you the Mega Stones for Mewtwo X and Mewtwo Y.
Once we have Mewtwo's Mega Stones from the Mystery Gift in our inventory, head to the bottom floor of Lysandre's Labs. The computers will automatically turn on when they recognize the Mega Stones and ask if you wish to activate Project M. DO IT.
This will summon a Mewtwo.
After you capture it (defeating it will cause you to start the battle over) Mable will holocall you and talk to you about why Mewtwo was in the labs.
Long story short, without a ton of story spoilers, Project M was Team Flare finding a Mewtwo in a deep sleep and wondering if they could use it in the ultimate weapon but it would never awaken until when you entered that room.
She also questions why I have those Mega Stones that awoken it in the first place. Which...honestly...great question. Why DO I keep getting these Mega Stones?
